So if Cody really didn't know anything besides the order itself, why didn't Palpatine say something like 'I'm afraid the worst has happened. In Palpatine's ruse, the Jedi being traitors and trying to assassinate him is supposed to be a shocking revelation. In addition, Palpatine only said 'Execute Order 66' to all the other clones receiving his orders.

Then why did Palpatine say to Cody 'the time has come.'? That sounds less preemptive and more planned. All the clones knew of the orders, but I'm sure it never crossed their minds that Order 66 was going to be executed. I'm not sure if Palpatine put that one in there to make it look less suspicious if there was only one for the Jedi. Order 65 involved the detainment of the Supreme Chancellor, or the use of lethal force if necessary, if it is found that he is unfit for office.
